New install strange results

Hello all I recently had my computer crash and lost all my settings no biggie I had a paper copy. But heres my problem. I'm running mach 3 with a gecko 540 stepper driver on a home brew table and during setup no matter what I enter for ports and pins all I get is movement from the y axis and the x buttons move the z axis. I've changed nothing hardware wise on my table and by swapping cables around all motors test good. I set up the ports and pins just like gecko suggests but like I've stated I can flip whatever numbers I want in the boxes and everytime the y axis will move with the y buttons no matter what I enter. Any help would be appreciated as I don't believe I can get drunk enough to understand this.
