on the drawing at the right, there are a dimension between the face plate (where the rearend is bolt) and the axle
which is this measurement?

Sorry gazgab, maybe I don't understand. Which rear end housing are you using? That will determine that dimension. My concern is if your not using a Strange housing it's possible neither of the 2 dimensions in question will be correct for you.

I change my iron modilar rearend to an aluminium one and i don't check this size.
I thought this dimension was identical to all 9 inch Fords.
This worries me because potentially my axle shafts are not aligned and consequently my wheels are skewed

That I am not certain of either. If I were building it I would only trust my own measurement for that one for sure.
